Since there is no way to create a file structure for RT queries, the list of queries over time is quite extensive, which requires a strict naming convention. Queries available to connect to composer template only shows top 300, so most recently built queries fall off the list. Only workarounds are to delete queries which is time consuming, or change naming conventions.
